May 2022: Protein BLAST

Protein BLAST is now available on our BLAST tool.

In addition to the nucleotide BLAST interface, we created a new tab on our BLAST page for proteins. The databases were arranged chronologically (newer databases go to the top) and by crops. So far, we created eight protein sequence databases that were generated by the sequencing and annotation groups for wheat (Chinese Spring, Kariega, Fielder, Zavitan, and durum), barley (Morex), rye (Weining), and oat (OT3098).

May 2022: BLAST from GrainGenes Genome Browsers

BLAST can now be directly initiated from GrainGenes genome browsers. Feature and sub-feature sequences can be submitted to BLAST from Feature Details dialog. Arbitrary regions can be submitted to BLAST by highlighting the region and selecting the BLAST highlighted region from the BLAST menu within the browsers.

BLAST video tutorials are available that illustrate how to use this feature.

February 2022: Navigating IWGSC Data tutorial added to the Tutorials collection

At the virtual Plant and Animal Genome (PAG) conference in 2022, the GrainGenes team presented a talk entitled "GrainGenes: Improved BLAST Services and Genome Browsers to Navigate IWGSC Data" at the International Wheat Genome Sequencing Consortium (IWGSC) Structural and Functional Genomics workshop. This talk was parsed into a .pdf file with text narrative. It is available at the IWGSC Website and as a part of the GrainGenes collection of tutorials at : wheat.pw.usda.gov/GG3/tutorials.

January 2022: PepsiCo and La Trobe University release annotated gene set and associated files for OT3098 v2 genome in partnership with GrainGenes

PepsiCo & the La Trobe Institute for Agriculture and Food released a set of predicted transcripts mapped to OT3098 v2 reference and their associated annotations. Researchers can access the annotation file as a genome browser track. Additional files including a GFF, transcript nucleotide fasta, and an Excel file with associated gene annotations are also available via the download site on GrainGenes.

October 2021: PepsiCo releases annotated gene set and associated files for OT3098 v2 genome in partnership with GrainGenes

PepsiCo is releasing a set of predicted transcripts and translated protein sequences mapped to OT3098 v2 reference. Researchers are able to access the annotation file as a track on the genome browser. Additional files including a GFF, gene nucleotide fasta, ORF translated peptide fasta, and a text file with top BLAST hits are also available via the download site on GrainGenes.
